The Gut Microbiome
What is the Gut Microbiome?
The gut microbiome is your internal ecosystem—a living community of trillions of bacteria, fungi, parasites, and viruses that reside primarily in your large intestine. These microscopic residents play an outsized role in your health. They digest your food, produce essential vitamins and short-chain fatty acids, regulate your immune system, and communicate with your brain via the gut-brain axis.
A healthy microbiome is diverse and balanced. It contains beneficial bacteria that support digestion and protect against harmful invaders. When this ecosystem is in harmony, you tend to feel it: regular bowel movements, steady energy, clear thinking, good mood, and resilient immunity. But when it’s disturbed—by antibiotics, processed foods, chronic stress, or infections—it can wreak havoc.
What is an Imbalanced Gut Microbiome?
An imbalanced gut microbiome—scientifically termed dysbiosis—is when harmful or opportunistic microbes outnumber the beneficial ones. This imbalance doesn't just disrupt digestion. It can impair your gut barrier ("leaky gut"), alter motility, fuel low-grade inflammation, and trigger a cascade of systemic effects—from bloating and brain fog to fatigue, mood swings, food intolerances, and IBS.
In clinical terms, dysbiosis shows up as overgrowths of methane-producing archaea (which can slow the gut and cause constipation), sulphide-producers (linked to diarrhoea), or yeast and pathogens like Candida or Blastocystis. It often coexists with functional disorders like IBS, and it's the missing link behind many “invisible” symptoms conventional medicine struggles to explain.
Why Should I Test My Gut Microbiome?
Guessing gets you nowhere. Testing gives you answers.
At BestGut Medical, we use the Nutripath Microbiome Basic stool test to provide a precise map of your gut microbiome. This qPCR test quantifies your beneficial and harmful microbes and identifies patterns of dysbiosis that correlate with your symptoms.
If you’re considering our Repair-4™ Program, microbiome testing is your foundation. It allows us to diagnose the microbial cause of your symptoms and personalize your treatment. It tells us whether we need to eliminate parasites, suppress bacterial overgrowths, correct your microbiota balance, or rebuild the gut lining.
How the Test Works
The stool analysis uses quantitative PCR (qPCR) technology to detect and quantify microbial DNA from bacteria, fungi, parasites, and viruses, offering a comprehensive profile of the gut microbiome. Using a sample of stool, Nutripath's lab can identify beneficial and dysbiotic organisms, measure relative abundance across key microbial phyla, and screen for known pathogenic species.

My Results
The Basic Microbiome Mapping panel provides a comprehensive analysis of the gut microbiota including parasites, worms, opportunistic bacteria, fungi/yeast, bacterial pathogens, viral pathogens, and beneficial bacteria. This advanced testing method offers clinicians valuable insights into the patient's gut ecosystem, supporting the diagnosis and management of gastrointestinal disorders and systemic conditions linked to gut health (Sezgin et al., 2022).
